I downloaded the example set on our training server and I don't see any menu. Only thing I have is a keyword search box in the middle of the page. Were you on 2007 earlier? If so how can you keep the left navigation menu.
I have done lot of customization too, so it is a nice idea to keep the old files.
I see you have Encore 4.0. You were one of the beta testers isn't it?
One observation, at home my screen resolution is 1280 X 768 and the mainmenu.html I think because of the size of the image the div tag is moved all the way to the bottom of the screen (after the left menu).

We are using the 2009B modified example set to some extent on our live
port, http://library.unl.edu I changed the menu from the left side to the
right side and I'm using our old bib_display.html file because of all the
modifications we did, and of course I had to change the blue to red
sigh...
