Why don't you just upload the files you had made changes to?
I download all the files to a network folder using FTP as a backup.

Maybe this is obvious, but when I promote staging to live, I first use
Dreamweaver or Millennium Web Master to backup the entire contents of the
Live Screens directory (or that portion visible in WebMaster, if that's what
I'm using) to a network space (Get PC on webmaster) where it's ready at hand
for restore in case of disaster during the migration.
