We were experiencing the same problem too. After further examination and
a call to JStor I found that the problem did not happen in IE 6 , IE 7,
Opera 9.27 or Safari 3, but in Firefox 2.0013. JStor suggested it was a
popup blocker, but I had the Firefox popup blocker turned off. To work
around this problem right click on the PDF link and open in new window,
then right click and save the actual PDF to your computer.
I also found a second solution. Open Acrobat Reader and uncheck "Display
PDF in browser" ( Open Acrobat ->Edit -> Preferences -> Internet ->).
This will cause any PDF to prompt the user to open the PDF with Acrobat
(which will work fine) or save the PDF on the computer.

We are also having problems accessing JStor PDFs from both on and off
campus.
Students get the error message, "File is damaged and could not be
repaired." when attempting to view/load PDFs. When we reported this
concern to JStor they indicated "The error message you have received
generally means that the download was timed-out. This could be due to a
slow internet connection or a large download size. Many times, articles
with images contained in them will time out the download."
However this has happened on campus in the library to reference folk as
well as off where we have a minimum of a T1 connection. Is there some
timeout built into the rewrite proxy process that we could adjust?

Hi Andrea -
Are your problems occurring on campus or off campus? I just tested, and
our on campus access through WAM is working fine.

Is anyone else having trouble accessing JSTOR via WAM since the new
