Synch between Millennium and RFID server

Hello, IUG members
 
We are using barcode scanner and RFID reader for checkout.
The circulation tracsaction data goes to RFID(Checkpoint ILS) server and then Millennium.
When we can't scan barcode or RFID tag due to some problem, All we can do is just type in barcode directly to Millennium.
In that case the circulation tracsaction data goes through Millennium without passing selfcheck ILS server that is related to gate also.
So, patron with that item is going to be blocked at the gate.
In order to minimize the problem we need synchronazation between Checkpoint ILS and MIllennium.
I heard other libraries do this practice. But, III doesn't know how to handle this issue. 
Would any of you be willing to share your tips for this issue with me? 
Any advice will be most appreciated.
