Though for a long time I was a fan of updating wwwoptions through ftp, I've totally switched to updating them through Millennium webadmin. Though it's a pain when you need to update four sets (for us, two catalogs each with live & staging), in the long run it's easier because you can restart the catalog from that screen.

When initially designing something, it is easier to use a text editing program & ftp, but for me, I couldn't use the sample set organization because my sense of organization isn't the same as theirs. For example, I want all the icon & but wwwoptions in the same place - when upgrading the look of icons, it's nice to have them all grouped together instead of spread out by function.

You can leave your wwwoptions the way they are now, and then when you can't find something, figure out the organization that makes the most sense to you.

I third the recommendation that you comment the wwwoptions files (and the html files too). It makes life much easier in the long run.
