Aimee, Ann, etc.
Sometimes the system works in very specific ways that might be counter-intuitive to some of us, especially if we are trying to use software in an unconventional way.
But with this particular problem, it seems that it is just plain not working right. It is always nice when others report the same problems that we are having because it removes the burden of doubt that sometimes we have. (For example, when your backup does not run, can you be truly sure that you initialized the tape?) By having a few people reporting it and updating calls, the helpdesk might be able to find a pattern that can help solve this issue.
But when the system is really doing something that it is not supposed to, by all means open calls, document the problems and follow up with the helpdesk. I have found that the people on the helpdesk are truly wonderful, but some calls just get further down some queues and might not be deemed as critical by the Innovative Staff. If you feel that the issue is not resolving to your satisfaction, the list of Help Desk Managers (by module) can be found on the first page of CSDirect and you should feel free to contact them if something has not been resolved to your satisfaction. The fact that they are listed there with emails I believe shows a great commitment on Innovative's part to stand behind the product.
Just my two cents.

Yep, we've just run across this, and I got confirmations of similar
circumstances from Eeva at London Public and Betty at Arizona State
University. At this point, it sounds like one of those "just gotta live
with it" oddities.

Subject: Auto Check out and Incomplete Transactions
Hi,
We are on Silver. We are using the auto check out feature. For a
portion of our checkouts the process does not complete. The item shows
not checked out but there is patron information and a due date. And if
you look at the patron information the item does not show up in the
checked out list. We have a call open with Innovative but I wondered
if other people have had this problem. If you could let me know I would
appreciate it. It is very vexing for us. Notices don't work for
instance...
