Premature holds notification since Silver upgrade

We permit users to designate the pickup location for their holds and they
are not restricted to holds on items at their 'home' branch. Since upgrading
to Silver, when an item with a hold for pickup at another location is
checked in, it immediately triggers a hold-available notification. In
Release 3, the hold notification was not triggered until the in-transit
status had been cleared at the time of checkin at the pickup location. We
use both e-mail and Telephone Notification System as the primary methods of
notification. Those people with e-mail notification are coming to pick up
their item before it has arrived. We tranfer items between branches daily,
which in Release 3 was satisfactory, but since the Silver upgrade people
outrun our delivery/ processing of holds creating negative customer service
issues. Is this a bug or is there a setting that changes or could delay
notification?
