When these are checked in, there is a message that says "Paid, not returned, Clear (y or n)?".

Unfortunately, there is no way to require an override to checking in a status $ item. The password function 61 only requires an override for items that have been billed, but not paid.
What you could do is to develop a policy to put a common text into a MESSAGE field (or assign a value to an IMESSAGE code) and insert that every time a book is paid for by a patron. You could then run a list looking for items with that message and a status other than $. The message would also display to the students and require their acknowledgement to make it go away.
